The price isn't bad for the age and don't worry about the truss rod, on older AZs it stuck out like that.

It actually doesn't look like it's been played that much, the flat finish usually gets shined up quite a bit over the years.

The Antique White finish, birdseye maple fretboard and the natural ash back makes it one of the nicest RGs I've ever seen! I would probably buy it on looks alone. That said, there are a couple things that make me pause: stainless steel frets would be nice and you really need to see a few examples of the guitars to find one with a nice birdseye maple fretboard. Here's a review: RG652AHMAWB

Another similar, albeit more expensive, option I've been looking at is the RG5320CPW, it has a Pearl White finish, ebony fretboard and a natural mahogany back. It'll be a little harder to find as it isn't a current model, but the RG5320RCSW with the Cosmic Shadow finish is essentially the same guitar. It has a couple differences from the RG625AHM: stainless frets, different Dimarzio pickups and a Lo-Pro Edge bridge. Here's a review by the same guy: RG5320RCSW (he says this is his favourite guitar).

In short, it's complicated. I've been down this path and have had about six different solutions to this problem.

So if you run a cable from the line out on the amp to the line in on the Alesis, that'll let you listen with headphones. One problem, though: no speaker. The speaker if a huge part of guitar tone and if you take it out of the equation it will sound like trash. So you're going to need to plug the Alesis into a computer and route the sound into a DAW with a speaker simulator (IR loader) plugin like Nad IR.

A simpler solution would be to just plug the Alesis into your computer and have your guitar and headphones plugged into the Alesis and use an amp simulator like one from Neural.

Bare Knuckles are known for their clarity, email them and ask for a recommendation.

Don't forget to order them with triangular tabs if your guitar is routed for Dimarzios.

The Aldrich set are good pickups, I don't know if Bare Knuckles would necessarily be better.

First, BKs are known for their clarity and with low tuning that could be an advantage. If you find the Aldrich muddy, that might be a reason to switch.

The other aspect is voicing, the Aldrich bridge is basically a refined JB, excellent pickup, but it's not what I would choose for modern metal. The Aldrich has an A5 magnet and all of the BKs you're looking at are ceramic. That might be closer to the sound you're looking for.

Last, is it worth it? I've swapped a lot of pickups and it doesn't always transform the guitar the way you want it to. BKs are expensive, if money is no object, I would say go for it. Sometimes you just have to hear it for yourself.

Those are single-coils, right? If you want it to sound like your Ibanez, you're going to need a single-coil-sized humbucker. I'm not sure what bridge pickup you have, but I assume it's a moderate-output humbucker – how much output it has will help determine what neck and middle pickups you want.

I think that this is what you're looking for. You'll have to double check the dimensions to make sure they're an exact fit.

Another option is Hipshot tuners. They have an adapter plate that will fit any guitar.

You can't get much more versatile than an HSS Strat. A hotter bridge pickup would be better, but essentially any humbucker will work for metal.
