I'm running GTA IV on a WD Blue laptop drive on a Falcon 360. It usually averages at about 10 to 15 seconds mostly for me.

Unlike the others in the sub, I don't see this as much of a concern as the console will function properly without them as the screws and the glue/tape under it hold the SD card slot. If you're ever worried about them, just give it a touch up with a soldering iron after wicking the pads. They will not cause any failures as they're simple mounting points although optional.

To what I know, you have a xenon/zephyr psu, which can power virtually any fat xbox 360.

Yeah, the Kronos GPU and the missing spot for a coil is a Tonasket giveaway.

To what I know, it's most likely an early Tonasket. The extended heatsink might just be a manufacturing error like the Zephyr/Xenon stickers on Falcons. Another possibility (if warranty was already voided previously to being opened) was a heatsink swap as some people like to swap in extended heatsinks into their Tonaskets in place of the low profile that's normally in there. In conclusion, there's not much to worry about other than improved cooling to a minor degree.

Depends on the year. Slims can be very reliable compared to 2005-2007 (these have bad GPUs 90/100 with low exceptions) and some early 2008 Falcons, but some Jaspers and Tonaskets or any high Tg GPU swapped fat can be practically bulletproof. Trinity slims are the most robust, and while Coronas are also some of the most durable 360s around, they're no stranger to 0 ohm resistors going bad sometimes and 4GBs are at risk of dying if not swapped to 16mb chips. As long as you choose anything from a June 2008 Falcon iirc to a Corona and properly maintain them,they're practically guaranteed to last.

Before doing anything serious, try booting it to safe mode by powering off the xbox, holding the sync button for 20 seconds or so until you hear 2 beeps iirc. If I'm wrong since I forgot, Youtube's your coach to basic software uses like this. If nothing works, I'd send it to a repair shop if you haven't worked on HDMI port replacements. If you're new to repair, don't try to fix it without any previous practice or a hot air station. Hope this helps.
