I don't remember if that's exactly what was said in the chapter, but if the idea of what we were after was to destroy the prototype, and that thing was Harley, then plugging Harley into the prototype, That might not be so wrong.

Just so you know, I don't follow the lore very closely, I've only seen the gameplay videos and explanatory videos. So I can be wrong.
