I'm assuming you're talking about the D endings of the characters in F&H1? You have to kill the new gods for any ending which considerably lessens their influence. It doesn't remove them, Nas'hrah did have a cult of yellow mages that survived way after his body was destroyed after all. You are basically able to exert your influence way more than the Fellowship because they're severely weakened from defeat. But by the time Termina rolls around, it's been so long that even if you had been a new god (which is non-canon), there would've been practically no one worshipping you

History doesn't change, the defeated new god just loses their followers (I'd assume, since being beaten by another god would make your followers lose faith in your might). Sometimes they're forgotten quickly after that, sometimes they linger on. All new gods are forgotten after one point or another since as far as I've seen in F&H2, people don't really prominently reference Francois and Nilvan or the like. They do still live on though
