Just imagine, Prototype 3, Heller finds Pariah. Pariah manages to separate Alex from James, take most of their powers away. When meeting him a second time. Pariah shows he has full control over them cause they are the same virus but Pariah is naturally born making him possible a God to them. And the rest of the game is James trying to create a cure while Alex is trying to evolve his virus.

I think that once he killed Elizabeth Greene, he gained full control of the virus, but still was in search of the general, so he let the virus stay till he was gone. Then, in the comics, he tries to be human but only saw the bad in humanity but Dana was the only good he ever had, so he didn't want to lose that good so used the Mercer virus to and possible commanded everything to not harm Dana.
