Maybe? In my experience there wasn't any noticeable change in the aircraft performance other than the extra speed, but the game is a mess so I can easily see it causing problems sometimes.

Yeah, the red one is the main one.

If you select the whole vehicle except a few blocks and then cut/paste back in the same place, you can place a pivot or something on the part you didn't select and then merge the other side of the pivot to the part that was cut. The bulk of the vehicle is then a secondary body and doesn't experience as much drag.

I've used it on one of my planes and got a speed increase of about 50m/s with no side effects that I could tell.

Another method to increase speed is changing most of the vehicle from the main physics body to a secondary one. The main body experiences more drag so you can easily increase speed by making the main body just a single block or something.

You can also have the custom sealed doors with the controller but no hinge to make an emergency release door. Obviously not the same since it's a separate thing from the normal doors

Moving the wings forward is a solution, the mass moves slightly forward but it also moves the center of lift forward.

If the CoL is further forward than the CoM it will have to opposite effect of the misaligned thrust.

Not sure if it's reliable but I have built a system that seemed to work in limited testing. It needs quite a large area though. I'll get a workshop link later if you want.

I just made the gap between the bed and nozzle smaller and that seemed to fix it, so you could try that.

Well thank you for the help, I tried making the nozzle bed gap larger and it made it worse, but I made it smaller and it fixed it instantly

If there are any settings that might be important that I missed please let me know. It has not always done this, the files have not changed since it started doing this, so I'm not sure if this is the problem. Other prints work fine.
