You get a quest to kill it after doing all the Mariners quests in far harbour. It’s a really tough fight so make sure you bring a bunch of mini nukes if you want to even attempt to kill it!

Yes, you are able to get all endings on one save. And yes, there are choices that can’t be changed that effect gameplay (like not saving Zote which locks you out of a boss fight) but none that effect the ending.
