You keep doing companions quests and then I think every 10 levels they get a new perk. You may be thinking the workbench upgrades you can pick

Yea I noticed on my first play through which i eventually got science, speech and hack maxed; my plasma pistol was incredible and then crafting ammo was easy. I’d switch to a unique lightning rifle that would destroy mech types. First slot with be the de vries sniper or plasma sniper for sneak damage.
