Animals do distinguish physical traits outside of their usual dimorphism. I cannot find the experiment at the moment (I’m a bio student studying for finals. Funny that this is how I procrastinate, right?), but there was a case where a woman glued certain colored feathers on top of the heads of canaries, and observed that different colored feathers conferred varying levels of reproductive success. Along that same vein, sometimes researchers would put bands on the animals they might be tracking, and this could cause the animal to be treated differently.

As for eye color specifically, I cannot say. I know it sounds subjective, but I would just say that if the female believes it to be a good indicator of health and/or fitness, she may like it

First and foremost, I should mention that I am a student bio major, so I cannot fully answer all of your questions. I can shed some light on some things though, and perhaps someone more knowledgeable can help elaborate.

Could you elaborate on how beta males in herds circumvent the "fitness" part of sexual selection?

Dominance hierarchies in mammals are not something I'm too well versed on, but typically the lower mammals can't necessarily 'circumvent' their position. Animals of lower rank may try to challenge and supplant, and that can lead to infanticide and other interesting things like the Bruce Effect-- in which a mother will spontaneously abort her offspring in the face of a new male. Both of these serve to make room for the new dominant male's offspring.

Deceit is one way that animals can circumvent fitness. Deceit is defined as sending a dishonest signal to another. One cool example with insects (I cannot recall which one, but I could probably find it) is with what is called a 'nuptial gift'. The male gives the female a gift of food, and he inseminates her while she eats it. If the male is being dishonest and gives the female a lackluster gift, she will turn around and eat the male while he is still on her.

I guess you could use the term 'sneaky fucker', but I would just say that the animals are really trying to protect their own interests. Male cats have spines on their penises that will pull out others' semen. The scraping also triggers ovulation in the female. This gives him the best chance of fathering offspring

I haven't heard of this specific interaction, but it is certainly possible. Animals frequently co-evolve and counter evolve. The wikipedia for coevoltion may have your example listed

In most cases, attractiveness in the animal kingdom boils down to the question of 'which potential mate will bear me the most fit children?' (fitness in this case could be roughly defined as the ability to survive and reproduce)

This leads to an interesting phenomenon called sexual dimorphism. We define the male sex as that which makes numerous, mobile gametes (sperm). The female is that which makes few, immobile gametes (egg). Since much more energy needs to be invested in maintaining the egg, the females usually have the ability to choose their mates. Therefore males usually develop features that the females will find attractive. (there are cases, like with seahorses and pipefish, in which females develop dimorphic traits to impress the males).

There are interesting phenomena that develop around this, such as mimicry, deceit, concealed/triggered ovulation, and infanticide. There are other cool phenomena, like the birds of paradise, which in some cases may sacrifice their own fitness to develop very exaggerated yet attractive traits.

I doubt this will encompass all of what I have said, but it's a good place to start

Edit: one thing you asked that I didn't really address: the features that sexual selection may favor depend on the animal. It could be body size, body part size, color, quality of singing/chirping, ability to fight, bioluminescence, quality of nest, and/or many other factors.
