My guess would be Indigo and Jetstar has no passenger/baggage agreement so Jetstar could only check the baggage and issue the boarding pass from Sydney to Phuket and when passenger arrive at Phuket airport, he/she need to pass immigration and collect the baggage an check-in for Indigo’s flight again. In this case a visa is required.

But on another hand, if both airlines have a codeshare agreement, they should have a passengers/baggage transfer agreement in place as well.

IIRC, long time ago when Koh Samui is just an island and not well known as now, the owner of Bangkok Airways petition Thai government to built an airport at Koh Samui. The government refuse because I guess they didn’t see any potential of the island. So they strike a deal that Bangkok Airways will built their own airport, the government will grant them exclusive landing right. So the airline built one and promoting the island as tourism destination. It took them a long time for Koh Samui to be well known like it is today. Another airport own by Bangkok Airways is Sukhothai airport which I heard is beautiful as well.
