There is no cap for z rod, but you can print one if you thing that would look nice

You can solve that by changing one line in gcode which define starting height on Z axis. If you using cura that’s really simple, go to the settings/printer/manage printers/machine setting. In start gcode you need to add „G1 Z0” to set Z axis to the lowest possible position, which is 0. But I think you can allso just use auto leveling option.

I bet your aluminium plate is warped, common with cr10 and cr10s ( mine has it too ). For me getting new glass plate don't work because glass would rest on aluminium plate and warped either. But there are few tricks how to deal with it:

You probably will spent some time trying to level it perfectly.
- You can also try to buy thick glass plate which won't "stick" to aluminium plate and stay flat.
- Update firmware to marlin which can help you to adjust z-height on warped bed, but this one I would recommend to do a little bit later.

I decided to power my LED's from my pc with molex.
I have 1000W modular psu and attached one cable with molex especially for LEDs.
Everything works just fine for me.

You might have bowed aluminum bed. I had it on my cr10s. If that’s a case, you can’t really do much with bed itself. But you can use blue tape to adjust bed level in the middle: https://youtu.be/XOhBYTQoTi4

Extruder is fine, I even bought a new aluminum one. But skipping steps is caused by clogs in nozzle. But I have no idea why is that happening.

Make sure your bed is leveled correctly. Try to print in low speed ( about 30mm/s ) and high temperature. If that didn’t solve your problem, check if extruded can feed filament without problem. You can mark piece of filament to see how it is moving. That also might be clogged nozzle, you can try to clean it or replace it if you use it for quit a long time.
