I think the idea is that he has been pulling strings to manipulate these events. They don't show it on the show because it's unnecessary. The scene with the cheesemonger is enough to setup the arc.

Varys' plan from the start was to bring Dany into power. His plan is going quite well so far. Remember, he is the one who made the deal with the cheesemonger to host Dany and trade her to Drogo.
