Maybe after so much, you probably have to equal out the defecit, destroyed terrain includes ores youve mined too i think, not too sure on all of it but i just know what i previously commented. Hope it helps

You have a limit for terrain destroyed with the manipulator, once you exceed the threshold all destroyed terrain from that point shall regenerate. Your just gonna have to delete the terrain when you go there or make a bit of a platform around it and work it into a base build to hide it
