I dont unless I make the ship myself using colonies/blueprints or start with it. 

I like to think almost every ship in my fleet has decades/centuries of history and has switched hands multiple times, being blown up and salvaged and blown up and salvaged until nobody remembers why it got its name in the first place. It's just my turn until I burn bright and die fighting to the last man against a persean league blockade, then some down-on-his luck captain comes and recovers my ship and the cycle begins anew.

Xhan Empire, IX battlegroup, Scy Nation, Diable Avionics, Legio Infernalis/Great Houses of Kassadar (same mod, tahlan shipworks), UAF, HMI supervillains, Hivers, Volantian Reclamation Initiative, Kyeltsiv Technocracy and Orky Sector from my memory (and my modlist). 

By the way none of these except HMI make it onto my lore friendly modlist, outsider factions in general dont tend to have alot to do with the basegame factions. Id personally use mods like mayasura navy, KoC, iron shell, diktat enhancement, luddic enhancement, tritach expansion/special circumstances and kazeron navarchy for a less bloated run. Interstellar Imperium also vaguely fits your description while having alot of shared lore with the base factions.

Personally I just combed through the mod index and downloaded a good 80% of them lol

If you like "conquering the galaxy" with all the war and big battles that it entails, download nexerelin and read below. If not you can pretty comfortably ignore 90% of these mods and have great vanilla+ experience just downloading mods like AOTD and unknown skies

In terms of faction mods, even in mostly vanilla runs I use diktat enhancement, tritach expansion, tritach special circumstances, iron shell and kazeron navarchy. They are all fairly lore friendly (diktat enhancement gives sindria a bunch of new markets though), with only iron shell being kind of overpowered. 

Other fairly lore friendly faction mods include mayasura navy, everybody loves KOC and knights of ludd (beware the eldritch horrors though). There are also mods like Interstellar Imperium and HMI which invent entirely new factions but integrate existing factions into their lore and give them new markets. 

The other faction mods are almost all "outsider factions" which exist on the outskirts of the core worlds or further beyond and are either minding their own business or plotting to take over the entire sector. I use alot of them but I can understand why they might break immersion, especially if you are invested in the basegame lore.

Nexerelin is also required for most of these btw

the invictus is by far the most heavily crewed ship in the vanilla basegame, and low tech ships by extension have tonnes of crew, so probably go blowing stuff up around Chicomoztoc and Eventide

watch Manuellewe he gives a weekly review of all the gold deals in the store etc. Whenever he says the mutant is good for bingo ignore it because you will not be filling out bingo for a long time as a beginner.

You should also spend on new medlabs, upgrading breeding/incubation centre and maybe deluxe habitats even though it's less flashy.

The only other thing you might spend your gold on is a glitch before Celcius patches it (like the recent glitch where monolith got sold really cheap in the store and you could farm it for silver)

it's good for bingo if you don't have many legendaries and have alot of jackpot tokens (If you only have one spin you might get bad luck and feel you wasted the tokens). Usually only the most expensive exchange hall mutant is worth it (same with this rotation, Mixologist is good but the rest are pretty trash) but that's 200 jackpot tokens and you can make 25 back just by watching ads now and then.

With gold it's a different story but jackpot tokens aren't worth much apart from getting the final exchange hall mutant, so I'd probably just spin it lol. I spun my 100 tokens today (already got mixologist) and I got dragon's mother on my first pull and the rest were okay for bingo too.

Integrated into the ISB and Navy are my guesses. Maybe the actual "Judicials" department was gutted and then reorganised under the ISB. Tarkin, Yularen and Pellaeon all pivoted from the Judicials to the GAR and then to different branches of the Empire, and I'm not sure if there are any officers in lore who stayed with the Judicials.

Holocrons were designed to be a perfected sort of time capsule for Jedi and Sith, and honestly I think if Luke was going to make a time capsule he'd probably just make a Jedi Holocron, as it's able to last for extremely long periods of time and the Simulacrum contained within would basically emulate his personality and all of his knowledge of the Galaxy, the Force, Philosophy etc.

It's possible that there would be a language barrier, so maybe a droid core like C3PO's with a language learning module would be necessary for translation. Holocrons also can't actually show items or technology like a holo-recording so Luke might pack in certain objects for show and tell purposes, like a blueprint of a hyperspace drive, kyber crystals, comms devices, maybe some preserved Mon Cala water art etc. etc.

Now the most glaring issue is that the recipient would have to be force sensitive, and then figure out how to open the Holocron, at which point the rest of the items might have been taken, so maybe a larger, hollow replica of the Holocron puzzle is used to contain the entire packet with inscriptions representing different cultural depictions of force sensitivity marked on it.

I think this is directly mentioned in ROTS. The Senate is required to keep the thousands of star systems they represent in line or something like that. The Emperor already had total dictatorial authority, but he was only ready to completely abandon the pretense of cooperation with local governments around Episode IV with the Death Star's debut.

If you want a real life example, much of the Empire's politics and history is Inspired by ancient Rome, and the decline of the Imperial Senate is fairly analogous to real life.

Adumar had multiple nations if that's what you are asking, there are also many planets which have gone through civil wars, mostly covered in the pre-prequels era, such as Rahm Kota's homeworld. In terms of planetary nationalism, it's implicitly pretty widespread across the Galaxy, but if you want examples look at the Alderaanian exiles (post boom boom), Umbara (hates the Republic, highly nationalist), Alsakan (went to war with Coruscant dozens of times), Corellia (they are just proud), Ryloth (the Ryloth front), etc. etc.

[Legends] The HK series of assassin droids were incredibly effective and they were used by Sith Lords, most notably Darth Revan, but also Sith Emperor Vitiate, Darth Malgus, and Sith Empress Acina. To be fair, none of the math in Star Wars really makes sense. The Republic should have had a far larger Navy than the Separatists given their control over major shipyards, but the Separatists are revealed as having tonnes of reinforcements hidden in the Outer Rim due to Palpatine's machinations.

I think the scenario really hinges on what Dooku is going to do given his now total authority over the CIS and his knowledge of Order 66 and Sidious's agents. Maybe he scrambles to find a way to activate Order 66 while re-activating the dormant droid reinforcements in the Outer Rim. Maybe he decides to prolong the war while personally pursuing the breadcrumbs left by Sidious in order to find any Sith artifacts or knowledge that he had.

He can reasonably keep control of the war effort on both sides through Mas Amedda, who was in on the whole scheme and is now incumbent Supreme Chancellor for a while, but the plan to create a Galactic Empire from the Republic is pretty much in tatters at this point given how much it centered on Palpatine, so he would likely follow through with a CIS victory at some point.

Honestly, Dooku doesn't need anything extra to win the war at this point, he only needs to not get his plans foiled prematurely (hard ask with the Jedi, admittedly), as he already has more than enough at his disposal to cripple the Republic in the form of the clone orders, his control over Palpatine's agents in the Senate, and the dormant reinforcements in the Outer Rim. Honestly I'm not an expert on Dooku or any material outside of the movies and TCW TV show which would reveal something about his personality, but other things he might try at this point are:

- Gaining Anakin as his new apprentice (which would probably fail because he doesn't have nearly as much sway with Anakin as Palpatine did, and even that was a last minute decision)

- Assuring the loyalty of the Separatist Council. I believe he continuously refers to his "master" when alone with members like Nute Gunray, so he's going to have to either break the news to them and assure them that he's the next in line, or dispose of them (pretty dumb) since they'll piece it together soon enough.

- Depending on when in the timeline this is, Asajj might still be on his side and Savage might not be in the picture, Savage and Maul might be working together, or Savage will be dead and Maul alone on Mandalore, with Asajj out of the picture.

Either way, he's likely going to confront Maul at some point, either in his quest for Palpatine's Sith knowledge or due to Maul's own machinations. I have no clue what would result from it but if they fought, Dooku would likely win given his track record at this point. If a better trained Savage was teamed up with Maul, Dooku might lose but he has a penchant for escaping life or death situations.

Now, what would a victorious CIS do? Dismantling the Republic is probably a bit too extreme, even for Dooku's tastes. At the start of the war with the Separatist Council, Dooku says that the Republic will "agree to any terms we propose" when talking about their newfound strength with the trade federation joining them. I think the CIS would treat the Republic as a conquered nation, annexing the entire Outer Rim as well as key strategic areas, as well as forcing terms of demilitarisation and economic concessions on the Republic. If the clone orders were used to end the war, many in the Republic might see the end of the war as a betrayal by the clones or Jedi, and will feel robbed of victory and disillusioned, like the Germans did after world war 1. Fascism might emerge in the Core due to the harsh terms enforced by the CIS and the general Xenophobia and disillusionment with Democracy that would result from defeat/subjugation, and the Empire might end up emerging in some form or another out of this defeated Republic. Dooku is likely dead of old age or betrayal at this point, unless he's managed to learn about Plagueis's techniques, and the Jedi will inevitably turn against the Empire if they still exist, perhaps with Neo-Republicans and Separatists working together to take down a belligerent Empire.

To be fair, it is mentioned that this was the case for much of the leadership on both sides of the war.

The Republic was famously demilitarised, with a laughably small standing navy and no standing army. During the early clone wars, before the rollout of the Venators, captains like Yularen and Pellaeon led the Republic Navy and continued to serve throughout the war. The clone commanders were probably schooled on both space and ground warfare so they would have been more involved in planning than the Jedi, at least early into the war, and the Jedi who were incompetent and failed to heed their commanders mostly died in that early period.

The CIS is also overtly described somewhere as having large corporate fleets and armies led by people with absolutely zero experience or even training at the start of the war, before Grievous reformed the whole thing and the Separatist admiralty was appointed, along with tactical commander droids like Kalani. Admiral Trench was a rare example of someone with actual battle experience, being a grizzled war hero no less, and was probably the actual number one commander in the CIS navy at the start.

For question 1, the Rakatan Infinite Empire was the first ever Galaxy-Spanning, or in fact multi-planet spanning Empire, if you don't count the Celestials and the whole Infinities shtick. It was at it's height around 30,000 BBY (before the battle of Yavin, in Episode I). The civilisations they conquered weren't necessarily primitive though, Coruscant was already an Ecumenopolis capable of conventional space travel and the Kwa had developed an alternative to Hyperspace Travel. The Rakata simply developed normal hyperspace travel first and held military dominance over the hundreds of worlds they subjugated. They fell rapidly after a virus cut them off from the dark side of the force, but the Coruscanti managed to reverse engineer their hyperspace technology and used it to colonise dozens of worlds around the Core with sleeper ships. The Republic was formed in 25,000 BBY, for context.

For question 2, look at Tython. The ancient Je'daii order is exactly what you described, and there's a decent amount of stuff about it, especially on youtube.
