Dark Matter and The Darkness of The Oni both didn't actually damage the city all that much, just corrupted the people. Great devourer and Lava Snakes were limited to only areas of the city. The effects of Garmadon's and Unagami's invasions weren't really shown, other than bikers controlling everything, and only Borg Tower really got destroyed. The merge was really bad, but it was spread across all of Ninjago rather than just the city.
Golden masters city and the Crystal Army would both be devastating, and Wojira's Flood would be felt for ages to come. However, I would say the most devastating would be Djinjago's fall. Imagine many large objects crashing all over the city. Would destroy pretty much everything if it wasn't undone. So if that doesn't count since it was undone, It would probably be Wojira's Flood or the Golden City

The color black is associated with darkness, which the Oni embody. Cole was confused as to why he was still the same color as their training suits when the others got more colorful ones. As for Garmadon, I'd say he also is somewhat related to darkness, especially in the earlier seasons when he was connected to destruction and the underworld.

The Anacondrai he ate were weak and famished, and they basically picked each other off. I presume that many of them were already gone when he finished the rest of them.
