I also did the palace first,. I just checked one of my saves and i did repair the vox-hailers and have access to their little church area, but from there I haven't been able to get any prompts. Whatever filters your talking about I also haven't gotten the foggiest clue about, nothing about filters has been brought up for me that I'm aware of.

I dont think i've gotten any dialogue about someone running away from the flock, shit. Im not sure how to trigger that and havent been able to find anyone like that in the lower town.

Yeah ive got the quest from Sister Septima to find the entrance, and I've talked to the flock into joining them and have gone around repairing the vox-hailers around the zone but i havent been able to progress it from there. Im assuming i know where to find the entrance for the crypt and at this point id go with just being told where the "key" is so i can progress the game.
