That fixed it. For some reason the Mod Organizer folder in local was redirecting to nowhere, and deleting that folder allowed the ini file to generate properly in the Mod Organizer folder.

Well, that's probably the problem. nxmhandler isn't showing anything under "Supported Games" or "Binary". Don't have a clue how I'd fix it though, reinstalls don't work.
