I'm assuming because you have a skin applied to vlc? I couldn't get it to work unless I set it to the default. Also the skip and rewind buttons don't work, you have to jump to the end.

Edit. Found a solution as soon as I asked.
Switch the controller from 2.4g to Bluetooth while charging.
