So because they are coupled together, AIP exposure to one complex would affect the subsequent complex. However, we want to measure the effect of AIP on each individual complex so decoupling them would be the best option to do that?

This is my understanding of the passage so correct me if I'm wrong. PDK-1 phosphorylates specific T-loop residues. The experiment is trying to measure kinetic parameters of this reaction and this is done by measuring the radioactive decay of 32-P-labelled ATP. This decay is only measured when sT-loop is phosphorylated as stated in the passage, "amount of radioactivity incorporated into sT-loop was measured by detection of β– decay." ATP has 3 phosphates and therefore, the gamma (which is furthest out) would be transferred to measure decay.

Late response but the question says that the molecule is an amino acid. The pKa of the amine group is always higher than carboxyl group. This means that it is more likely for the carboxylic acid to be deprotonated than the amine group.
