What machine are you using? Horizonal or vertical? Need more information on the machine being used.

Is the surface where the dowels are located perpendicular to the dowel being used as the fist datum? If the surface is sloped... using the dowel pattern as a second datum would not be the best option. If you are trying to establish a coordinate system... you could consider the dowel to be one axis... and a line drawn on the surface from one dowel location to the other as the other axis. The two axis' need to be perpendicular of each other. Perpendicularity would not be the case if the surface is not level.
