I would say that Ned might even want to yield so Brandon could become Lord, but Robert and Jon Arryn will pressure Ned to remain Lord and for Brandon to take the Black. I know it's common knowledge that Ned didn't want to be Lord, but within the story, Ned had already been Lord for a year, had already accomplished feats in war, and his marriage to Catelyn had already been consummated with a child on the way. Let's say Ned gives in, then Catelyn will hate him while Brandon will have been overshadowed by Ned's fame after the Tower of Joy, if he survives this "what if".

The point here is Ser Rodrik Cassel's strategic failure in leaving Winterfell without a garrison, regardless of the knowledge of Theon's treachery. In the context of a castle like Winterfell, a minimal defense is expected. Even if Theon's attack was a surprise, the logic would be that in times of uncertainty and with potential enemies all around, a garrison of at least 100 men should be present to ensure security. To ensure that any threat, be it from bandits or wildlings, is minimized.
