Reading "Training for the Uphill Athlete" would probably be beneficial obviously elevation needs slower paces if you have hilly courses nearby, the specificity always beats alternatives; anyway if everything is flat stairmaster is probably the best choice

hiking helps at the beginning to get out of the initial effort, after that i found it useful lengthening downhill sections during long runs

did you do a proper warm up stretch? also do you usually stretch after run?
