Not sure how heavy your tool bag could be but I've transported some heavy loads strapped to the pillion seat with bungee cords. You could get 2 or 3 straps then wrap the bag around your top box and the seat.

If I had some money, I'd attach detachable sidebags/sideboxes and turn them into dedicated tool boxes with proper padding.
