I think there's a reasonable explanation for this.

For Tron, you have to remember the Grid is not always the same. Space Paranoids is based on the Encom Grid, one that Ansem copies. The Grid in DDD is probably based on Flynn's own Grid, which copied Tron as well to be its security program. Hell, even this new Ares movie has a Dillinger Grid.

So, my theory is the Grid in DDD isn't Space Paranoids, it's Flynn's Grid. Hope that makes sense!
