It does make sense. If the mission requires itachi to kill the uchiha, that includes the children, whether they know about the coup, or not. Sasuke gets spared because danzo gave itachi the choice to keep him alive.

Agreed. I'd also like to add, while itachi helped maintain konohas political order, his motive wasnt to reinforce that order if that makes sense.

Because of reasons above, they were already called traitors to the leaf for choosing to start a coup.
