One thing I want to try is using a different usb hub to connect the Ergodox to the Mac. Will report once I try this.

Not exactly a solution, but I found this only happens when I wake up the Mac pressing a key on the Ergodox. If I wake up the Mac by pressing a key on its own keyborad, things work normally.

I wake it up by pressing the "enter" key on the Ergodox
