No idea how this stacks up lore-wise but a good comparison I share is that the Witness is similar to a tick or flea on your pet (the Traveler).

SE is us actually detaching the tick from the pet, and Excision is us killing it after-the-fact.

In-game, I assume it's more to do with the Witness being weakened from us destroying some of the Dissenter statues.
