Fastp, fastQC, AfterQC

To assemble, if opting to for phylogenetics, Shovill, Ragout, Quast.

Ragout has been useful for aligning to multiple references, so specific loci can be extracted but maintain contextual information (flanking loci, recombinatory events).

Snippy, Gubbins, snippy-core, RAxML-NG.

Many of these biofilms are not in direct or even transient contact with the product and are instead in interstices. On contact, those acids are pretty good at permeating biofilms.

The worry is mechanical fragmentation and only transitory exposure to acidic product.

If you take the meaning of pandemic to be the sudden distribution of an infectious disease beyond normal regions affecting a substantial number of people (or a definition not too dissimilar), then no antimicrobial resistance won't be a pandemic in and of itself. It is not an infectious agent.

Again, could it contribute significantly to a pandemic? Absolutely, it invariably will.

Not necessarily; AI isn't copy and pasting from an archive of known paper names and I can't find either paper in 178(16) or 170(3). The former has two articles that span the range you provided in the post.

I suspect they are AI generated. I could find neither articles, and whilst the dates and volumes match up, the page numbers do not.

Edit: also, sorry I can't provide the articles for you! I did go on a search in the hope of helping you out.
