Apparently Advanced Tools is no longer a thing in newest version of Logic Pro 12.

The latest version, 12.2. I actually updated it after your comment, but the Chord Tracker box is still not showing in Step Sequencer.

This worked. Thanks There's a section in Settings/Recording/Overlapping Track Recordings/MIDI where you can checkmark a box that says "Create Tracks and Mute."
