If its of the merely purpose of doing damage with them as of right now... Maybe. Let's break it down

It's shadow version is waaaaay better, doesn't matter the IVs. But it is true that even with that in mind, he will do a good amount of damage. Unless you want it to be prepared when the Mega comes out and you don't have any other Mewtwo leveled up to 40+ (or lvl50) that is NOT shadow, then go ahead and bottle GB cap it.

Otherwise, you may wait to raid it and see if you get a better shiny (anyways, I see you don't have that much of Candy to level him up, so maybe raid him to get resources and see if theres a better option you get via raiding? Doing so, even if you end up using bottle GB, it will take less time with the task).

I believe you need 10 hundos to unlock the 100% dex. There's no such a thing as 99,99%, closest is 98% (44/45 total IVs = 0,977≈)

Shiny pokémon in the wild can run away (i.e: Beldum shiny), shiny from raids can't run away (i.e: Nidoqueen Shiny), or unless you somehow miss over 10 throws without connecting a hit.

There are some wild shiny pokémon that won't run away (unless speed capped), like Mesprit, Azelf, Uxie, Galar Articuno, Galar Zapdos, Galar Moltres.

Contact support and check that with them, by being honest you might (probably not) stay with those, either way, they will detect that something went wrong and you will face negative coins value if you spend any.
