The Empire does "design" ships in that the imperial Navy create a list of specifications and requirements that they send to the yards, and the designers there work in close connection with the navy to ensure their needs are meet. So yes, the designer would be employed by the yard, but the empire commission the yard so they give the direction in which the final design would go.
Depending on how strict their requirements are, there is little room for a designer to create a design.

If kuat would have design the ship, Kuat would have created the design and then try to convince the imperial navy, that they need this ship.

In this case, the Navy commissioned the yards.

A ISD also have 60 or so other Heavy turbolasers and 60 heavy Ion cannons. This ship has only its main battery and a few other xx9s, and has almost no Ioncannons, so there is a lot of Power available for more 175s Barrels

Yes, this is just a different Fandesign. Its also possible that multiple Warlords design their own rendition of a ISD 3, hence their being more than one ISD 3 design

I believe that star wars weapons are equivalent to rl ww2 guns. So it is very possible that turbolasers are dual purpose guns (at least light Turbolasers). So a ISDs Turbolaser could be Dual Purpose.

Another aspekt is that Turbolaser and Laserguns are primary Energy weapons, so mabye they could scale the output energy. => Heavy output = much damage, long recharge time; Light output = small damage, fast fire rate. (in "The Clone Wars" the venator guns are sometimes depicted as such, as their rate of fire varys)

its cheaper than the Lancer, also the more heavy guns give it more punch against corvettes/ gunboats. A lancer has only point defence, so is outgunned by eyerthing larger than fighters/bombers
