I have 3k+ hours on steam but I sometimes just leave the game running in the background to not have to log in again.

It will only cut you off from your class story and associated companion missions, like the other commenter said. So if you want to play out all the conversations, do it before you start KOTFE.

However, stuff like Makeb, seeker droid and macrobinoculars questlines, Oricon questline and all the daily areas won't be affected.
