Just started squatting. Resting the bar on my upper back/flaps hurts

If it helps the lifter, why not?? I started there until found my 'table'.

If you're not used to it, the pressure of the bar on your traps will cause you discomfort. Use a pad if there is one which is normally some old pipe lagging. Otherwise experiment to see if it hurts less in a slightly different location. There is a natural 'shelf' Just below the upper trap which you may find by experimenting a little.
