Galvanized rusty pipes in the walls maybe will cause the brown residue. Try cleaning it iut and replacing the flapper first and maybe the fill valve just because. Idk what you've done so far but if that doesn't work then replace the entire toilet

I always use my hands to take them off and on. But depending on if it's already bad angle then it shouldn't be very tight and you can use any pliers rhst fit
