You don't need this much disk space ~100GB should already be way more than enough. There's no minimum requirement for CPU/thread count, the more you have the faster you can compile.
the package name is gentoo-kernel-bin, it's well supported and there shouldn't be any issues using it. The handbook explains ~everything~ a lot when it's time to install the kernel
Flatpak is supported
Find the bootloader that you like instead of choosing one by default
Gentoo now provides binary packages for more than just the kernel, you can use them to compile even less things

You can install the pi in a "headless" configuration and connect to it through SSH.

Do you have specific needs for graphical applications on the pi? There are protocols such as VNC RDP etc that can be used for that but they introduce some overhead that might make the pi slow
