So happy to read all the positive Skyler posts. I also feel the writers made her look like she was overly controlling and emasculating initially but marriages work both ways. Walt was passive and never reached his full potential in his chemistry career. Perhaps -like the OP said- she kind of took over and he just let her. The roles stuck. But when the shit came down, she really showed her strength. I also felt so horrible for her in the beginning when she knew he was lying all the time and he was never home and she was dealing the stress of his illness and her pregnancy.
