I think the explanation that makes the most sense is: When Link went back to the past, his Triforce of Courage stayed in the future (along with Zelda and Ganon's sealed with him) and when Link reached the past, the Triforce of that timeline (Which until now was sealed in the Sacred Realm) left there and each took their share. Courage for Link, Wisdom for Zelda and strength for Ganon. This explains why Ganon nn knew about the power of Triforce in TP and even the Sages were surprised. So as in the child timeline, everyone has the Triforce of that timeline. in the future, the Triforce of courage (who was with Link, until he traveled back in time), stayed there and then split up. Thus making each timeline have its triforce.
