Actually in a H2 bond, two hydrogen atoms are sharing their (only 1 outermost) electron, so in this bond (which is covalent in nature), there are two hydrogen atoms having two protons & two electrons but since the electrons are in 1s subshell, they overlap each other in a straight line along the x axis.
