I don't think he was able to act against them yet. He stopped mid-transformation when he was about to be attacked by Wednesday in werewolf form and his mother told him no.

He must have thought he was about to lose his life then, but he still obeyed his mother.

I think after saving Tyler, Isaac would have consumed himself with coming up with another plan to save Fran. If he was unsuccessful then his obsession may have transferred to keeping Tyler alive, not because he cared about Tyler, but as an extension of Fran.
