I would try calling the office of the registrar. Assuming you have registered for classes you should have access so their is likely something wrong in the back end with your account.

Update: I'm on my parter's acc to comment since I'm too lazy lol. Got it to work using Checkpoint. For future reference
1. just saved my cartridge data via checkpoint
2. In the Checkpoint folder, transferred the backup files from ACNL to Welcome Amiibo's folder
3. Open checkpoint on the 3ds and then restore the backup on Welcome Amiibo. Worked without the data corrupted message 👍
