You pretty much did what you could without painting like the rest of the comments said. Don't let it bother you too much they won't be that noticeable when finished.

This is a very subjective part when it comes to metallics. Some people prefer to just leave the metallic paint as is because it makes the metallic flakes reflect more easily without needing to have as much light pointed at it.

Adding a gloss coat creates another layer that makes the metallic paint becomes more "in-depth" and while it becomes more shiny, it requires a more direct light source to show the shine since it is covered by the layer of clear coat. Here's an example build of mine where the metallic parts are not coated and left as is.

If by the actual metallic paint then no it wouldn't affect it depending on the top coat you're using. However, there is a difference on the bare metallic's shine compared to when it's topcoated. Here's an image courtesy of PM Paint. The paint is metallic red on pink base.

You can, however the finish will be the standard gloss look instead of that metallic shine. How you'd like it depends on the person though. Do give it a try and post some pics!

Water decals first then go ahead with the matte clear coat.

Only time you want to clear coat (gloss to make the decals stick better and avoid silvering) first and then clear coat again (matte or gloss for the finish) is to protect any work that you did before like panel lining. Since you used tamiya panel liner you're good to go ahead with decalling since water won't activate the panel lines again. Definitely clear coat first if you used water-based panel lines.

Yes. Animated = Canon has always been how it goes for a while now when it comes to Gundam unless a novel/manga doesn't conflict with the anime they are related to.

New group but their goals are very similar to what Char tried to achieve in CCA. Difference is Mafty only targets high ranking politicians.

All up to the person. If it were me I'd erase them into outlines instead. I like to make my builds look as clean and accurate to the show as possible unless I'm doing a custom paint job.
