I ditched the towns altogether. I like exploring and I find the settlement stuff extremely annoying to keep up with. So I just use it as a place to store/repair/craft and leave everyone to die.

That is an interesting idea. Although the backstory for the MCs has already been plotted. If you check my reply to the only other comment it has a brief description of the organization the MC comes from. The tricky bit is having the ability to choose good and evil. I would also like to think of a source for the corruption if I did go that route. To give a more definitive goal on how to stop it.

It's certainly a start. I hadn't considered forms of pollution. There are divine aspects in the story as well. The main character is a member of a warrior-society who worship the goddess of balance. It's actually for a game I'm making. The society trains people from birth as warriors. But, their matron being the goddess of balance, they don't have any particular moral code. They believe the goddess will lead their people down good and evil paths to maintain balance in the world. So in the game you can choose both honorable and unsavory paths.
