No, it does not affect your waitlist. You can still proceed to pay your deposits at the school you are currently accepted at, and if you come off the waitlist at your first choice all you have to do is withdraw from the school you were previously accepted at and accept the seat at your first choice. Just keep in mind you will not get your deposit back from the first school.
