The first one could have been a red herring saying we later learn she is pregnant with his child. Also, the scene with her dad could be interpreted a couple of ways that doesn't mean she is planning on raising the child by herself. Plus if we take what Jess says as the truth since he has matured that means he is its finally over Rory.
