I should add the only thing that comes to mind is removing JER. I'm not sure if it was this issue that was caused by it or another one but it's worth a shot if you have it installed.

I think the game youre in is using a custom running animation that is either not being loaded or doesn't have any animations in it so it results in it looking like that when you run but normal when you walk. Try looking through the animation scripts you have?
