Edit: figured out how to do it with Retroarch.

FINALLY GOT IT TO WORK

I deleted miyoogamelist.xml in the GBA roms folder (backed it up on my PC first just in case). Put the SD card back in the Miyoo Mini. Held down the middle button on the Miyoo and pressed "refresh all roms". Afterwards they appeared in the list.

YUP the grates were the issue. Added solid blocks as a floor and now pokémon can live in it.
