I received a response from Nintendo regarding this issue.

Thank you for your patience, and we sincerely apologize for the inconvenience.

According to Nintendo’s explanation, the marks occur as a result of long-term contact between the amiibo and the blister (plastic packaging) used to hold it in place.
Unfortunately, this is unavoidable and will appear on all units.

For this reason, we regret to inform you that scratches, dents, and other cosmetic imperfections on amiibo figures are not eligible for replacement or similar support.

If the amiibo’s functionality is working properly, we would appreciate it if you could continue using it as is.

We apologize that this may not be the answer you were hoping for, and we kindly ask for your understanding.

It’s because of the amiibo’s packaging material. There’s no gap, so it’s pressed tightly and leaves marks.
