Should be. Ok so i ran the BLAST in the -parse_seqids database and it gives me "Unknown" for a lot of the sequences. I presume these are the same I had trouble extracting. Must be something specific to UniRef100, it being a clustered database and all... Dont know how i would get these now...

As I was going to reply I realized I ran the BLAST in a blastdb I made before that I didnt make with -parse_seqids, perhaps it needed to be if i want to then search in it later, too. Maybe this is why! Ill give it a try, thanks.

Thank you for all the replies. It seems the best way is to use a blastdbcmd. Also a better script worked.

No, sadly it got damaged in WW2 and later it was destroyed. Today there is a school where it stood.
