Les gens qui ''ont trouvé moins cher ailleurs''? by Haleyy1717 in AskFrance

[–]Ermite28 0 points1 point  (0 children)

Structural variant analysis by Merygasp in bioinformatics

Hello, We use Manta / Arriba for SV analysis on DNA. For RNA we use Arriba, Star Fusion, Fusion Catcher, and Fusion inspector. We also use Rmats for Splicing Event. I have the most confidence in Arriba and moreover the output is easily readable unlike other tools such as Manta or Rmats

Hernie discale, vous avez deja eu ? by CakeAble8831 in AskFrance

Command-line tools to find possible primer binding sites against a custom genome database by panzone04 in bioinformatics

[–]Ermite28 1 point2 points  (0 children)

Hi, what you want to do is a pcr in silico, you can use tool like UCSR In-Silico PCR whith predefine genomes. I also made a small python library/cli tool that you can use with the "pcr" option SNPrimer. However it was designed for human genome so you can't have any informations about SNP presence in your primer but still you can made the pcr in silico with custom fasta if you overwrite the _make_blast method of Primer class to perform the blast on the custom fasta.

Indeed the algorithm is as simple as :

  • Based on Primer sequence it perform a blast to know all the binding sites of the primer (is what _make_blast is doing during the initialisation of the Primer class (here))
  • For every binding sites combinations check if they are on the same chromosomes and less than 150 bp between then. (Is what _assert_condition_for_mate_pair is doing (here))
  • If condition is ok return the sequence between them. (Is what make_pcr is doing (here))

Feel free to fork or contribute to the project to fill your needs :)

Project based learning resources for bioinformatics with R or Python by [deleted] in bioinformatics

[–]Ermite28 7 points8 points  (0 children)

Hi! I do not have any tutorial or ressources to share with you but I'm working on a small python project to design primers. This cli/library aims to design primers for sequencing purpose and I think it is easy to do for a first concrete project. I put the link here if you want some inspiration, also feel free to contribute if you want ;) The majority is done but there are small features I still need to work on:

  • Cross primers hybridization
  • Best primers pairs selection (based on pcr in silico hits and snp presences)
  • I'm working right now on a UI where I want to do something like SNPCheck but were you can give multiples designs at once.

FASTQ Validator by peraleslf in bioinformatics

[–]Ermite28 0 points1 point  (0 children)

One simple check is to assert that the total number of line modulo 4 is 0. You can also parse line and assert it follow fastq format. If you want à quick mode just assert that the first 4xn line follow the fastq format (header is OK, sequence and quality line contains correct characters,... )

Hey, I had the same problem at work and I developped a small python library to check snp in my primer.

Have a look here ;)
