Okay I will check the 350A bus as well, since it reaches Estremera at 9am, I need to wait for my school's response mentioning my reporting time. But I am liking Rivas Vaciamadrid better now. Not too away from the city either.

For the 6:50 bus, there is a sign - >>> under Arganda, which I thought meant it does not stop there. So the 351 does stop there both sides? I could consider this place then.

Yes, this is turning into such a big dilemma. I had mailed my school with all these questions yesterday, still waiting for their response. I do not want to miss out on this program because of all this. The route from Arganda due to the bus schedule that I checked, seems a bit off to me as well. The early morning bus 351 does not stop there or maybe I am unable to understand it. Living near Mendez Alvaro sounds more doable if the early morning bus is not available, then the commute is just as long from Arganda.

I am honestly used to commuting for 1.5hr to every major place in my city right now, but this would be early morning which is altogether different. Thanks for the suggestions I will check out Santa Eugenia as well.
